I'd like to put another vote in for Mendeley. It's a little bit more work to get a PDF into it to start annotating, but the additional features more than make up for the inconvenience, especially if you're doing this for a research paper.

Xournal does have an "Export to PDF" option, that's what I've always used.

Thanks.  But from what I've read, Xournal won't save the annotations in the PDF itself.  So it can't be exported for another person to view in Evince, for example.  Is this correct?
