I've used Xournal a couple times to annotate PDFs. I think it's mostly designed for annotating with a tablet, but it still might be worth a try.

I've found some sites where people discuss alternatives, but the sites are very old and the alternatives are claimed to not work flawlessly.  And many of the alternatives   Someone suggested using PDF-XChange Viewer under WINE because it runs perfectly.  I will try this, but I'm more interested (of course) in a native Linux solution.
