The poppler library was announced as "complete" recently [1]. This
means that Linux has native support for annotations in its PDF
rendering library, libpoppler. Popular pdf viewers like Evince have
implemented these capabilities to a varied extent.

Evince on Fedora 16 can add notes. I didn't find out a way to
highlight text, but I suppose it should be in the pipeline.
